How does it work if I buy an AR lower at one shop and then a pistol at another same day? Isn't there some two or more purchases a day notice to ATF?

Only if the FFL knows, then they have to file a report of multiple purchase. And they couldn't even do that, unless you bought both from the same dealer, because they wouldn't have the info from the first sale.
